Using AI to build your protocol

You can upload this guide to Claude, ChatGPT, Gemini or Grok, give it your full case, and work through a protocol with it in an afternoon. It is a remarkable tool. It is also not your doctor, and neither am I. Here is how I would do it.

Why this works now

A hundred entries, two scores each, an interactions table, a capability matrix and a phenotype map are a lot to hold in your head. A modern AI assistant can hold all of it at once, cross-reference your case against it, and answer the question you actually have: "given my disease, my medications and my budget, which three of these should I read first, and in what order would I try them?" Because every entry carries a stable ID, the model can cite the exact page, and you can check it.

What context to give it

Diagnosis and disease location

Crohn's, UC, indeterminate or microscopic; ileal, colonic, left-sided, pancolitis; when you were diagnosed and what your last scope showed.

Medications, with doses

Everything, including the ones you stopped and why. This is where the interactions table earns its keep.

Labs

CRP, fecal calprotectin, ferritin, B12, vitamin D, liver enzymes, a recent blood count. Numbers, not adjectives.

Diet, symptoms, budget

What you actually eat, what you cannot tolerate, how many bowel movements, pain, energy, sleep, and how many products you can afford at once.

What you already take

The tracking sheet from the four questions. If you do not have one yet, this conversation will build it.

The prompt

Upload this PDF, then paste: I have [diagnosis], located in [location], diagnosed in [year]. My last colonoscopy in [month/year] showed [findings]. I take [medications and doses]. My recent labs: CRP [ ], fecal calprotectin [ ], ferritin [ ], vitamin D [ ], B12 [ ], ALT/AST [ ]. I eat [diet]; I cannot tolerate [foods]. Symptoms right now: [bowel movements per day, blood, pain, energy, sleep]. Budget: about [number] products at a time. Using ONLY the attached guide, "100 Supplements for IBD": 1. Read Section B and Section N first, then map my case against the phenotype table. 2. Propose a short list of 3 to 6 entries to read, by stable ID, with the page number and a one-line reason for each. Cover different points on the loop in Section B, not several entries doing the same job. 3. For each, quote the evidence score, Andrew's score, the dose as studied, and every caution and interaction the guide lists against my medications. 4. Tell me what to add first and what to wait on, one change every two to four weeks. 5. Build my tracking sheet as a table: product, brand, active ingredients and doses, time of day, and the totals per nutrient. 6. List every question I should bring to my gastroenterologist before starting. Do not invent studies or products that are not in the guide. If the guide does not cover something, say so.

Then take it to the room

Print the output. Bring it, with the tracking sheet, to your gastroenterologist, your GP or your integrative practitioner, and let them edit it. An AI cannot see your scope, your labs in context or your history the way they can, and it will sometimes be confidently wrong. The point is not to replace the appointment. It is to walk in with a page of good questions instead of a bag of bottles.

Three honest limits

A model can misread a table, blend two entries, or agree with you too easily. Ask it to cite the page, then check the page. Ask it what would change its answer. And never let it adjust a medication; that sentence is in this guide more than once on purpose.
